Apart from the connection timeout what other settings should I be checking / changing to ensure that file copies of 200 - 300 files of small size between a pc in an internal network and a web server in a dmz work correctly?

Proxy is not neccessary.

W2k being used at both sides.

Use the "Global Queue" for a high number of transfers. You can find a tutorial at https://www.smartftp.com/support/howto

The "Server Timeout" is only important for slow connections where no data is sent for a "long" time. 30 seconds is the default value.

Please also update your build to the latest version (it fixes some bugs with the global queue as well):
