Not All Sub-folders Showing

I have an extremely large directory (more than 100 of Gigs of files) with many sub-folders on our server. I can only view a portion of the files and sub-folders in SmartFTP. I can view them all in Filezilla. Its only the 1 directory that does this, I can see everything else. Is there a setting I can change to show them all?
