I wonder why global queue doesn't overwrite the files already on the site? Do I have a setting wrong?

Sorry for the delay in responding to you even though I just registered for this forum today, however....
If you go to your options (Tools>Settings), then on the left hand side choose Transfers, then File Exist. On your right you will have some options that will let you tell SmartFTP whether or not to overwrite files in either a) Direct Upload or Queued Uploads. (tested on 1.5.990)
