Easy newbie question: pls help!

How many subdirectories does ftp transfer? When transferring a folder with many subdirectories, it doesn't seem to transfer everything at the moment (as it would if you just used IE to download from an FTP site). So, I have to return and pick up all the subs that have been missed.

I am sure this is simple but I've searched in options and in support.
