Hi,
I'm having this same problem in Windows XP and Windows Vista for SmartFTP. Whenever I transfer files from desktop to the remote server, when there is a similar file in the server, instead of replacing the server file entirely with the new file, IT MERGE THE HEADER OF THE HTML CODE TOGETHER WITH THE REPLACING FILE OR DO NOT REPLACE THE OLD FILE IN THE SERVER AT ALL.
I have to first delete the files in the server before I replace them by Global Queue from desktop to the server.
